Extracting high-quality DNA from formalin-fixed paraffin-embedded tissue has long been one of the most technically demanding steps in oncology molecular workflows. Variable fixation times, paraffin removal residues, and DNA fragmentation from the fixation process all contribute to inconsistent downstream results.
The IntelliPrep FFPE DNA Extraction Kit addresses these challenges through a fully automated, xylene-free protocol that runs on the IntelliPrep TRIO 240 platform. Deparaffinization, proteinase K lysis, thermal denaturation, magnetic bead binding, washing, and elution are executed sequentially without operator intervention. The result is consistent, ready-to-use genomic DNA that meets the input requirements of sensitive PCR-based and NGS-based downstream methods.

Workflow
The complete FFPE DNA extraction workflow runs automatically on the IntelliPrep TRIO 240 in six stages: (1) Automated deparaffinization using a reagent-based, xylene-free process. (2) Proteinase K lysis with controlled heating at up to 95 °C to reverse formalin cross-links and solubilize proteins. (3) Magnetic bead binding of released DNA to the solid phase. (4) Sequential washing steps to remove cellular debris, residual proteins, and lysis reagents. (5) Air-dried bead drying step to ensure complete removal of residual wash buffer, preventing carry-over into the eluate. (6) Elution into a clean TRIO Elution Tube, immediately ready for downstream analysis.
DNA fragmentation levels vary depending on tissue type, sample age, and original fixation conditions. The optimized protocol maximizes recovery across a range of FFPE sample qualities.
