Circulating cell-free DNA (cfDNA) is present in plasma at very low concentrations — typically 1–20 ng/mL from healthy donors and variably elevated in oncology patients carrying ctDNA. Recovering short mononucleosomal cfDNA fragments from plasma without loss requires a specialized extraction chemistry and precise, well-controlled pipetting at every step.

The IntelliPrep cfDNA Extraction Kit is engineered specifically for plasma cfDNA recovery. Processing up to 5 mL of plasma per sample on the IntelliPrep TRIO 240, the kit uses magnetic-pipette liquid handling to automate lysis, binding, washing, and elution without operator intervention. Capillary electrophoresis confirms that the characteristic 166–185 bp cfDNA fragment size distribution is preserved throughout the automated process, making the eluate directly suitable for digital PCR, ultra-sensitive qPCR, and NGS library preparation.

Workflow

The cfDNA extraction protocol runs automatically in six stages on the IntelliPrep TRIO 240: (1) Automatic sample loading from sample tube to extraction strip (2) Controlled lysis and release of cfDNA from plasma proteins and cellular vesicles. (3) Magnetic bead binding that selectively captures short, fragmented DNA while minimizing carry-over of genomic DNA from white blood cells. (4) Multi-step washing to remove plasma proteins, lipids, and lysis reagent residues that would interfere with downstream PCR or NGS. (5) Air-dried bead drying step to ensure complete removal of residual wash buffer from the magnetic beads, maximizing cfDNA recovery concentration during elution. (6) Elution optimized for maximum cfDNA recovery at the highest possible concentration. Optional integration with the TRIO 240 quantification module for immediate fluorometric concentration measurement and normalization before ddPCR or NGS input.

Yields vary with plasma volume, patient status, and circulating tumor burden. The kit demonstrates excellent recovery linearity from 1–5 mL plasma input, enabling flexible adaptation to available sample volumes.
