RNA isolation from FFPE tissue presents unique challenges that DNA extraction does not: formalin fixation causes extensive RNA cross-linking and degradation, while the deparaffinization process itself can introduce RNase contamination if not tightly controlled. Achieving reproducible RNA yield and purity from routine clinical archive material demands both proven chemistry and a highly controlled, automated process.

Designed exclusively for use with the IntelliPrep TRIO 240 Sample Preparation System, it automates the entire purification sequence from deparaffinization through lysis, binding, washing, and elution — using xylene-free chemistry and magnetic-pipette liquid handling technology. The outcome is high-quality total RNA suitable for quantitative RT-PCR, RNA fusion detection, transcript variant analysis, and multiplexing assays.

Workflow

The extraction protocol operates in six automated stages on the IntelliPrep TRIO 240: (1) Xylene-free deparaffinization at elevated temperature using a proprietary reagent system. (2) Proteinase K-mediated lysis with controlled heating to reverse formalin-induced cross-links while minimizing RNA hydrolysis. (3) Magnetic bead binding of purified RNA. (4) Sequential washing to remove proteins, lipids, and lysis buffer carryover. (5) Air-dried bead drying step to remove residual wash buffer and solvent carry-over, protecting RNA integrity before elution. (6) Elution into TRIO Elution Tubes — ready for immediate downstream use.

RNA integrity and yield vary with specimen age, fixation duration, and tissue type. The protocol is optimized to maximize recovery across a broad range of clinically representative FFPE samples.
